I'm not sure if this is new information, but here it is anyway.
I use unframed stencils, obtained along with my pcbs.
Usually after use I clean them with isopropyl alcohol wipes. I had a small amount of paste residue in some of the smaller apertures.
To clean i placed the stencil in a flat bottomed dish (glass). I poured boiling water over it to a depth of about 2cm. I then sprinkled the stencil with sodium percarbonate granules. Left for 10 minutes. You can turn over and repeat if you like. Result is a spotlessly clean stencil.
Sodium percarbonate granules can be bought quite cheaply, often advertised as an "oxygen cleaner". They are also used as espresso machine head cleaning "shampoo"

There is a customer says that wiping with an acetone-soaked paper towel does a pretty good job, but if paste residue has stuck in the apertures, brushing with an old toothbrush does a great job cleaning them.
