Is there a major downside of this kind of assembly? I have a few connectors that are through hole and I currently put them on the other side of the board to everything else. I assume this makes selective soldering / wave soldering harder? Should I attempt to get everything on the same side if possible?

Selective soldering (solder fountain) was developed for this type of assembly. There are keep-out margins for SMD on the solder side, of course, but it does work. When wave soldering was used, solder-side SMDs needed to be glued in place; selective soldering removes that step.
If you use pin-in-paste, the THT must be inserted from the top, or else have kinked pins. SMD on the bottom side during IR reflow is possible but may require special set-up.
